Aussoma Uwizeye stood out for Rwanda with 15 points and seven rebounds, while Sandrine Mushikwibawo and Odile Tetero each contributed 10 points.
The win was Egypt's second in three games at the qualifiers, meaning they remain in contention to earn a slot at next year's Afrobasket finals.
Rwanda, meanwhile, remains winless at the qualifiers, as hosts, Rwanda has already qualified for the showpiece, which will be hosted at the BK Kigali Arena.
