Onyekuru's double appeared to have put the game beyond the hosts after firing Al-Fayha into a commanding lead on the road in an explosive second half.
But in a dramatic twist, Al-Shabab struck twice in three frantic late minutes to incredibly draw level and seemingly salvage a point.
That was until the 98th minute when Saud Zidan smashed home a last-gasp winner to seal all three points for Onyekuru's side in breathtaking fashion.
It was the latest demonstration of the 26-year-old's game-changing brilliance in Saudi Arabia this season.
The former AS Monaco man's deadly double took his impressive tally to nine goals and three assists in just 23 appearances since arriving from Turkey.
His predatory strikes ensured Al-Fayha held on for a priceless win despite that nervy finale - securing a third successive win to boost their push for a top-four finish.
For the forgotten Super Eagles star Onyekuru, it was a second brace in his last five outings as he continues to go from strength to strength.
The forward's searing pace, clinical finishing and ability to influence the biggest matches marks him out as a key player for Fayha.
With the Nigerian national team on the rise too after their impressive AFCON final run, displays like this against Al-Shabab will only increase the clamour for him to be recalled to the Super Eagles squad.
