Goals from Oceng Ivan, Emmanuel Okweng and Kasaga Sadat were enough to grab the win for the away side in a game played in terrible conditions.
Makerere University head coach Douglas Bamweyana praised his team's efforts and warned the rest of the league.
"I am so proud of my team for today's efforts. They are a mentally tough team, and this is just a message to the rest of the teams that we are coming," Bamweyana told the media.
