Two minutes after the half-hour mark, Lwanga pulled one back for Villa through a stinging header off a corner.
KCCA nearly a fourth in the 55th minute, but Mugume's freekick was unluckily denied by the woodwork.
In their pursuit for a leveller, Lwanga nearly scored for the hosts, but goalkeeper Derrick Ochan was on guard to brilliantly tame his header in the 77th minute.
The Jogoos continued probing and nearly got rewarded in the 88th minute, only for Joel Sserunjogi to clear Abas Kyeyune's goal-bound effort.
Following the result, KCCA sit tenth on the log with 13 points in 12 matches, and in their next game, they will visit UPDF FC at Bombo Military Barracks on December 28.
